Researchers have recently identified significant issues regarding spatial transcriptomics accuracy. Specifically, their latest study explores how off-target probe binding affects 10x Genomics Xenium gene panels. Because these probes sometimes attach to unintended genes, they create misleading expression data. Consequently, this binding distorts the true biological profile of the analyzed tissue. Therefore, scientists must verify probe specificity to ensure reliable results in high-resolution studies.
Furthermore, the research team created a new software tool called the Off-target Probe Tracker (OPT). Moreover, this software aligns probe sequences against multiple reference annotations to find potential errors. Subsequently, the researchers tested a human breast cancer gene panel using this tool. Although the panel contained 313 genes, they found that at least 14 were potentially impacted. In addition, they used orthogonal spatial and single-cell data to substantiate these findings. However, the Xenium profiles often reflected an aggregate of multiple genes instead of the target alone. Thus, maintaining spatial transcriptomics accuracy remains a critical factor for clinical researchers. Finally, this work provides a path toward better reproducibility and data interpretation in the field of genomics.
Off-target binding occurs when a molecular probe attaches to a gene sequence other than its intended target, often due to sequence similarities between different genes.
